It depend on the requirement. I would like to add my point of view. Being a SharePoint Administrator I would recommend SharePoint Timer Job. Because it can be easily monitored by SharePoint Central Administration and we can context of SharePoint site such as SPWEB and SPSITE in SharePoint timer job. While this is not in the case with Window Services.Still I am open to enhance my answer.
